The lipid binding specificity and topology of Apolipoprotein C-II was analyzed using mass spectrometry (MS). The analyses were performed on an LCT and Q-TOF mass spectrometers equipped with a nanoflow Z-spray source. The nano-ESI mass spectrometry was used to analyze directly free and protein associated vesicles. The structural information of the protein was derived using limited proteolysis, that helped defining the topology of the membrane bound protein.
